There ya go. I'm fairly sure the semaphores are not mysteriously supposed to disappear.

Until further notice, I'd advise you to set 'miscmods2.nonewsignalsiggui' to 'on' in your ttdpatch.cfg file, or if you won't be using through, inverted, restricted or programmed signals, turn newsignals off and/or unload the signal GRF instead.

The screenshot would suggest that the routing restrictions GUI is available (and working?)...

A more comprehensive solution will require someone to draw some semaphore signals for through, inverted, restricted and programmed states, and/or for someone (me) to just add some NFO blocking semaphores from being drawn by the GRF.

It is likely the latter will be done at some point in the near future...

Yeah, I noticed in between that the through was on the upper line, and inverted on the lower (or is it the other way around? Didn't get to test them yet...).

Thanks for confirming that the loss of semaphores building is "normal". I'd still think "normal" (basic or PBS) signals should allow semaphores regardless of whether other signal types are possible.

OK, undo those ttdpatch config changes I suggested earlier and try the new GRF instead.
There is a good chance that your problem will have been addressed.

(Also included a sanity check on the correct callback number as well, (this leaves room for "future expansion of the specification" without breaking the GRF... (hmm)))

It does appear to work. You can also build reversible/through undistinguished from normal PBS semaphore, but that's more or a feature than a bug for the time being, I guess (besides, I'll keep to modern signals for these anyway).
